Steps to Reproduce:

take a sphere

Add hair

move few polygons

add a smooth

 

or use the scn attached

You should either generate the hair on the smoothed mesh or avoid using smoothing for the scalp mesh. Changing mesh topology (during render time) will also change the hair.

One other solution here is to use displacement offset parameter in Hair from Guides operator and inset the hair a little bit with a negative value (-0.05 works well in your scene).
